He's not telling them they can't wave it, he's telling them not to hang them over the barriers. I don't know the reason for the distinction, it kind of implies they were concerned about people interfering with the barriers.

"Wave" is waving the flag about. Like you're waving your hand, but you do it with a flag. The more boisterous folk might shout "Hooray", or other things as well.

It's worth remembering that the British police aren't blessed with the same firepower advantage that their American counterparts are given. The yanks would have brought in a tank and huge numbers of heavily armoured (sic) gentlemen (sic). The British coppers have to cope with a talent for sarcasm and a raised eyebrow.
